Sure, some of the other cars have better engines, better chassi, better looks, more refinement, whatever... BUT.;..
...the one thing you need to remember is that the r32 GT-R was THE tuner's car. I dont mean A tuner car, I mean THE car that dominated the motorsport in Japan, winning 29 straight victories out of 29 races. It didnt earn the nickname "godzilla" for the fun of it, it earned the name because it was simply unbeatable! Even now, there are seriously competitive r32 WTAC cars still - not bad for a chassis designed well over 20 years ago now!
Personally I dont think the r33 GT-R deserves a place on that list, it was just the car built in between the r32 and r34, the latter being leagues ahead of the others. Nor the 3000GT - but I'm biased, I would have nominated the the s-body (13, 14, and 15) instead lol
The NSX is a close one for the title though IMO, they are amazing in every way. An NSX has held the lap record at Tsukuba race track since 2004 - 51.8 seconds. Put it into perspective - top tuners these days are still only getting around 54 second lap times with their WTAC cars. Search it on youtube, its amazing.

I tend to agree, the R32 GT-R is for Nissan what the RS500 Cosworth was for Ford when it came to Motor Sport (i no your not a ford fan lol, but good example), it was always a close call for me between the R33 and the R32 mainly because i think the R33 is better looking than all of the GT-R's for my taste
